Correcting gene tree by removal and modification: Tractability and approximability

چکیده
Gene tree correction with respect to a given species tree is a problem that has been recently proposed in order to better understand the evolution of gene families. One of the combinatorial methods proposed to tackle with this problem aims to correct a gene tree by removing the minimum number of leaves/labels (Minimum Leaf Removal and Minimum Label Removal, respectively). The two problems have been shown to be APX-hard, and fixed-parameter tractable, when parameterized by the number of leaves/labels removed. In this paper, we focus on the approximation complexity of these two problems and we show that they are not approximable within factor b logm, where m is the number of leaves of the species tree and b > 0 is a constant. Furthermore, we introduce and study two new variants of the problem, where the goal is the correction of a gene tree with the minimum number of leaf/label modifications (Minimum Leaf Modification and Minimum Label Modification, respectively). We show that the two modification problems, differently from the removal versions, are unlikely to be fixed-parameter tractable. More precisely, we prove that the Minimum Leaf Modification problem is W [1]-hard, when parameterized by the number of leaf modifications, and that the Minimum Label Modification problem is W [2]-hard, when parameterized by the number of label modifications.

Fixed-Parameter Tractability Results for Feedback Set Problems in Tournaments
Complementing recent progress on classical complexity and polynomial-time approximability of feedback set problems in (bipartite) tournaments, we extend and partially improve fixed-parameter tractability results for these problems. We show that Feedback Vertex Set in tournaments is amenable to the novel iterative compression technique. Moreover, we provide data reductions and problem kernels fo...
متن کاملGeneralized Binary Tanglegrams: Algorithms and Applications
Several applications require the joint display of two phylogenetic trees whose leaves are matched by inter-tree edges. This issue arises, for example, when comparing gene trees and species trees or when studying the co-speciation of hosts and parasites. The tanglegram layout problem seeks to produce a layout of the two trees that minimizes the number of crossings between the inter-tree edges. T...
متن کاملApproximability and Parameterized Complexity of Consecutive Ones Submatrix Problems
We develop a refinement of a forbidden submatrix characterization of 0/1-matrices fulfilling the Consecutive Ones Property (C1P). This novel characterization finds applications in new polynomial-time approximation algorithms and fixed-parameter tractability results for the problem to find a maximum-size submatrix of a 0/1-matrix such that the submatrix has the C1P. Moreover, we achieve a proble...

Cadmium can be found in wastewater in high concentrations and can cause dangerous effect on aqueous environment and human health. At present, many methods have been used to heavy metals removal. Among this clean up techniques, adsorption techniques by using low-cost adsorbent are more considerable. In this study, batch adsorption experiments were conducted for removal of cadmium ions from a...
